The scenario you are talking about is very common.
The capital of subsidiary will not have any information of its partner company.
For this, you will be required to create a new method based multiplier for equity Accounts.
Something like this:

By using "99" as interco method, system will not check the intercompany tagging and will eliminate the equity based on POWN
[100- Subsidiary]
and then you will load the equity values without intercompany details.
